Ecommerce ERP Integration: What to Connect and How
The integration between ERP systems and ecommerce is one of the most underestimated bottlenecks in online business growth in Italy. When you are handling a few orders a day, you can get by with spreadsheets and manual entry. But as volumes grow, every manual operation becomes a bottleneck that generates errors, delays, and hidden costs.
In Italy, the ERP also has a tax role. Since January 1, 2019, invoices between parties resident or established in Italy can only be issued electronically, through the Sistema di Interscambio (SdI), the Italian Revenue Agency's exchange system for electronic invoices (Legislative Decree 127/2015, Article 1(3); from January 1, 2027, the VAT Consolidation Act, Testo unico IVA, Article 77), and the ERP is often what prepares and sends them. That is why it pays to connect it properly to your store and your warehouse.
This guide explains how to connect your management software, whether it is a desktop program, a cloud tool, or a full ERP, with ecommerce platforms and with your 3PL's warehouse, covering data flows, challenges, and concrete solutions.
The problem: why integration is critical
An ecommerce business generates data in at least four different systems:
- Ecommerce platform (Shopify, WooCommerce, Magento): orders, customers, carts
- ERP/Management software: product master data, accounting, invoicing, warehouse
- 3PL/Logistics: physical stock, picking, shipping, tracking
- Carriers: delivery status, storage, returns
Without integration, data must be transferred manually between systems. This creates four concrete problems:
Stock misalignment. A product sold on Shopify is not deducted from the ERP in real time. The result: overselling (selling something that is no longer available) or underselling (showing an available product as out of stock).
Manual invoicing. Every order must be entered manually into the ERP to generate an invoice. With 100 orders per day, that is 100 manual entries, every day, and each one is a chance for an error.
Fragmented order tracking. The customer asks "where is my package?" and the operator must search three different systems (ecommerce, 3PL, carrier) to provide an answer. How to cut these requests with notifications and an order status page is covered in our guide to the order tracking page.
Unreliable reporting. If data is not synchronized, reports on sales, margins, and logistics performance are approximate. Decisions based on wrong data are wrong decisions.

Desktop management software for small businesses
The simplest case is management software installed on your computer, where you already keep product data, accounting, and invoices. For businesses starting from scratch, or that already run their accounting there, it is the natural choice.
What it can do for ecommerce
Software of this kind usually covers:
- Product master data management with codes, variants, prices, stock levels
- Electronic invoice issuance (XML for SDI)
- DDT (Transport Document) management
- Data import/export in CSV and XML format
- Warehouse management with automatic deduction on sale
What to check before connecting it
Desktop management software was not always built for ecommerce. Before connecting it, check:
- API: whether it has a programming interface, or whether integration only works through CSV/XML files or third-party connectors
- Users: whether your version lets several people work on orders at the same time
- Warehouse: whether it handles multiple warehouses, batches, expiry dates, and picking locations
- Channels: whether it tells Shopify, Amazon, and TikTok Shop orders apart
How to connect it to your store
Integration typically happens through middleware (connectors):
- The software maker's official connector, if there is one: it usually syncs products, orders, and invoices with Shopify and WooCommerce.
- Third-party connectors: more flexible solutions supporting multiple platforms and marketplaces, on a subscription whose cost varies with the provider and your volumes.
- Custom integration via CSV: for low-volume businesses, manual CSV import/export remains an option, though not scalable.
The flow with a 3PL
The typical management software + ecommerce + 3PL flow:
- Customer orders on Shopify
- Order reaches the 3PL via API (direct Shopify-3PL integration, as explained in our guide to Shopify fulfillment integrations)
- 3PL prepares and ships
- Order is synchronized with the management software via connector
- The management software generates the electronic invoice and sends it to SDI
- Stock levels update in the management software
The critical point is that stock levels in your management software must reflect the physical stock in the 3PL warehouse. If the 3PL has an accessible API panel, the connector can synchronize stock automatically. Otherwise, ask your 3PL in what form and how often it sends you stock levels, so you can enter them in your management software.
Cloud management software with APIs
Cloud management software runs in the browser, from several devices. For ecommerce, its main advantage is documented APIs, when it has them.
What to check
- Documented REST APIs: programmatic integration with any system
- Integrated electronic invoicing: automatic SDI issuance and submission
- Multiple users: concurrent access from multiple devices
- Real-time dashboard: sales, collections, deadlines accessible anywhere
- Receipt and sales management: useful for retail sales
How to connect it to your store
- Platform plugins: check whether the software has plugins for Shopify, WooCommerce, PrestaShop, or Magento that synchronize orders and generate invoices
- Direct API: for custom needs, REST APIs allow building any integration flow
- No-code automation platforms: for simple automations without development
Integrated flow with a 3PL
The flow with cloud management software:
- Order on Shopify/WooCommerce
- Order synchronization with the management software (invoice generated automatically, if you issue one for every order)
- Order forwarded to 3PL (direct platform-3PL integration)
- 3PL prepares, ships, and provides tracking
- The software records the payment: for online payments when the funds arrive, for cash on delivery when the collected amounts are paid out to you
Integration between cloud software and a 3PL is simpler when both have APIs, because order status, tracking, delivery confirmation, cash-on-delivery collections, and stock levels can then flow automatically. Ask your 3PL which of these data it sends you, in what form, and how often.
On marketplaces, the timing of the shipping confirmation matters too. Amazon describes a "common scenario": an inventory system that confirms orders automatically, but late. The parcel has left, yet the order still counts as late. The thresholds to meet are in our guide to the Amazon on-time delivery rate.
ERPs for medium-to-large businesses
Medium-to-large ecommerce businesses often move to an ERP, a suite with modules for accounting, warehouse, production, logistics, and sales. Integration with ecommerce happens through:
- A native ecommerce module, if the vendor offers one
- APIs and web services: for custom integrations
- Certified connectors: partners providing pre-built integration solutions
An ERP's advantage is advanced warehouse management: multi-warehouse, locations, picking lists, batch tracking, expiry dates, traceability, FIFO/LIFO valuation, plus reporting on sales and margins. For ecommerce with complex needs (beauty with batch tracking, food with expiry dates), it is the most robust choice.
ERP integration with a 3PL is often custom, built around the brand's specific needs. Before you start, decide which data must flow and in which format (orders, stock, returns, tracking): the cost of the integration is weighed against the manual work it removes.
The integrations that generate real value
Beyond the specific ERP, there are five integration flows that every Italian ecommerce business should have:
1. Ecommerce order sync > ERP
Every order entering the ecommerce platform must be automatically registered in the ERP. No manual entry, no files to import. The order arrives, the ERP registers it, the invoice is generated.
Impact: no more entering orders by hand.
2. ERP stock sync > ecommerce
Stock levels in the ERP must be reflected in real time on the ecommerce platform. If a product is sold in-store or through another channel, online availability updates automatically.
Impact: elimination of overselling, which generates cancellations and reputational damage.
3. 3PL stock and ERP
If the warehouse is managed by a 3PL, ask how its physical stock data (goods received, orders shipped, returned items, inventory adjustments) reach your ERP, automatically or with a summary, and how often.
Impact: stock levels aligned between physical warehouse and accounting.
4. Automatic invoicing
If you issue an invoice for every order, the electronic invoice should go out automatically when the order is fulfilled, with SDI submission without manual intervention. For cash on delivery, decide with your accountant when to issue it, because a refused parcel comes back and the sale falls through. This article is not tax advice.
Impact: no invoices typed by hand, and fewer invoicing errors.
5. Unified reporting
A dashboard that aggregates data from all systems (ecommerce, ERP, 3PL, carriers) to provide a unified view of sales, margins, logistics performance, shipping costs, and return rates. For the logistics part, ask your 3PL which data it gives you and in what form.
Impact: decisions based on complete and reliable data rather than partial spreadsheets.
How Tissquad can help
Tissquad runs logistics for online stores from its warehouse in Campania, in the Naples area. We work with Shopify, WooCommerce, and PrestaShop stores, and we set up the connection to the warehouse together on the onboarding call. We also handle the logistics of the orders you receive on Amazon and TikTok Shop, with the connection we define at onboarding. You get access to the warehouse and shipping panel, where you see your stock. We normally pay out cash-on-delivery collections every week, with a summary of the collections to match against orders in your management software. How we work is explained on our integrations service page. The first call with our team is free. Request a call.
